Either you deleted the messages, or they were lost in a file system crash. Check /var/log/messages, /proc/mdstat and SMART data on your hard drives. I updated from "old" qmail to netqmail a while ago and reused the old queue dir - might this be an issue ? That was probably unwise. Just guessing, but the top result for a google search for 'damaged qmail queue' includes the instructions that Nick posted: http://help.godaddy.com/article/246?locale=en I don't remember seeing anything so clear on this subject
